The 2006 NCAA Division III men’s basketball tournament was the 32nd annual single-elimination championship for NCAA Division III. The 64-team field was split into four sectionals, with all early games at campus sites. The national semifinals, third-place game, and championship were held at the Salem Civic Center in Salem, Virginia.

Virginia Wesleyan won the title, defeating Wittenberg 59–56 in the final to claim their first national championship. The Marlins finished the season 30–3 under coach David Macedo, and Ton Ton Balenga of Virginia Wesleyan was named the tournament’s Most Outstanding Player. The Final Four also included Illinois Wesleyan and Amherst. Total attendance was 45,371.
