From 2014 to 2016 he commanded the Belawan naval base. He rose through the ranks, becoming a training officer and reaching the rank of colonel in 2013.

He was chief of staff of the Western Fleet (2016–2017), then commander of the Military Sealift Command (2017–2018), and later commander of the Western Fleet (which became the 1st Fleet) from 2018 to 2019. He then served as joint commander of the 1st Defense Territorial Joint Command (2019–2020). Margono was promoted to rear admiral in December 2017.

In May 2020 he became the Navy chief of staff and was promoted to four-star admiral. During the COVID-19 response in 2020, he helped coordinate hospital efforts at Galang Island and the Kemayoran Athletes Village.

In December 2022, President Widodo named him the Commander of the National Armed Forces, a position he held until November 2023. He was awarded the Member of the Order of Australia (AM) in the Military Division on May 3, 2022, for strengthening relations between Indonesia and Australia.
